Can anyone tell me what the loop with the cap at the top is for in all the ballast lines? Is it for some sort of anti syphon thing? Is it to vent stuck air? Anyone know?

Exactly anti-siphon.

Is it preventing Siphoning from the ballast tank out of the boat or from the pump into the ballast? How does it work exactly?

It does both actually. Basically it regulates air in the line which stops the siphone effect, letting the pumps taking care of all the water movement in the lines.
