Knocking , missfire or ?? Help !

Hi all , here is the story :

Was out in autumn and somehow managed to blow apart the oil cooler , I noticed fairly soon at something was wrong but still enough Tim for the motor to become fairly hot . I shout it down , bailed all water and then towed the boat to the ramp. 

The heat managed to damage the exhaust tubes (rubber) and also the muffler . 

after patching her back together , replacing exhaust gaskets and hoses we ran her on land . She idled rough , and could hear a clunking noise sounding like it comes from trans . 

we took the boat to the ramp and tested in water , she ran poorly and was very underpowered . 

I have replaced the plugs , checked cylinder compression , cleaned the rotator and cap . 

what's next ?

I would replace the cap an rotor if it's more than 3 years old.  In my experience cleaning a bad cap and rotor didn't make a difference it had to be replaced.  All those symptoms sound exactly like mine did before I replaced my cap and rotor.  I thought my dampener plate was gone.

Was it the transmission cooler that blew apart?  Did you leak water only into the bilge?  Or oil too?  Or transmission fluid?  I didn't realize there was an oil cooler, only a transmission cooler.
