2009 WakeSetter VTX Dead in the water

Last weekend my son was on our lake with friends. Stopped at the marina and filled the tank, dropped a couple friends at the local beach and then went to drop a friend in the water to wake board. When he put the boat in neutral, it sputtered and stopped and needed towed back to our dock and still won't start. A few observations: I hear the fuel pump prime before I try to start it. The boat is cranking, but not firing at all, so it seems like it's not getting fuel. My two thoughts were water in the line and Fuel filter (but its fresh marina gas & no other boats are reporting issues. The boat ran for 10-12 min after leaving the marina and dying). Anybody have any other ideas where to look as a cause? Much thanks!
