2003 fuel rail rebuild

I have a 2003 sportster LX 335 monsoon.  I traded in a fiancés ring and bought it new in 2003- better warranty.  last year fuel rail was completely fill with water.  screwed fuel injectors. replaced fuel pump, injectors, cap, rotor, plugs filters, pulled tank drained replaced fuel line. it will idle barely, wont throttle up. if it does it back fires. boat a marina. they say all dtc's are coding, MAP, Throttle position, Fuel injectors ect.  could a ingnition control module do this? I have not replace air plenum gasket. Please help - Malibu_Prime

Could there have been some catastrophic issue that caused water to be ingested? Could it have messed up some valves? Def would like to hear more info on this.
