I have an 08 VTX and this weekend I had issues with it cutting in and out.  It would switch between the boat speakers and the tower speakers.  Then after about a min or two it would go to completely cutting in and out (you would just hear a thump out of the sub every 2 seconds).

Anybody had this issue or have any suggestions?

Have you checked all your connections?  Start with the head unit, then amp, then any eq/controller you might use, then speaker terminals.
