Does anyone know from what point the depth finder measures from? If the boat's draft is 27inches and the depth finder says 3ft does that mean you only have 9 inches of clearance?

The depth finder measures from the transducer on the bottom of the hull. Unless someone did some hanky panky and "offset" the measurement with some constant to reflect depth from water level instead of depth from the transducer (i.e. bottom of the hull) then you would have 27" of clearance minus the clearance needed for your running gear. Plus or minus a few inches for error.
