So - if I've got a dual battery set-up with the Perko switch set for both batteries one and two - if I hook up the trickle charger to one battery - will both charge?

Only if the battery switch is set to the ALL or 1+2 position.

Right on. Also keep in mind, if you have an ACR (Automatic Charging Relay) it should close when the primary battery reaches ~13.5V combining both batteries and charging them both while the Perko switch is in position 1 (primary battery).

If your dual battery set-up doesn't have an ACR ignore this and charge in the ALL or 1+2 position as Booby Light said above.
