Stowing Bimini Top for Transport

I have a 2005 Malibu 23 XTi. It has a Titan Series III tower with a Bimini top. A couple of weeks ago on a 1000 mile trip, the fabric on the bimini top suffered some damage and now needs to be replaced. I had the bimini collapsed and stored in its canvas storage cover. In addition, I had a couple bungee cords twisted around the outer canvas storage cover to prevent it from flapping in the wind. Nevertheless, some flapping did occur and the bungee cords wore a hole through the fabric of both the storage cover and the bimini fabric.

I've towed the boat this way many times before but this time it didn't work. My guess is that it's best to remove the bimini complete with the frame for transport. Is this right? If so, where can it be stored during transport?

What is the recommended method?
