Ignition Issue Can't Seem to Pinpoint

Wondered if you guys might be able to help me. I have a 2000 Wakesetter that starts to develop iginition problems once she gets nice and warm. Can run for about 15-20 minutes or until I start loading a wakeboarder before I start losing engine ignition and instruments in quick jolts when I hit any bumps in the water, but ignition and gauges quickly reset and recover after the bump . Seems like the problem gets progressively worse as the engine gets warmer. Have checked all of the battery cables, kill switches, and key switch for lose connections. Was thinking that the alternator might be on its way out or have a short in it that is effected by the heat, but unsure. Battery is in good shape and isn't having any issues. Stereo runs fine through the glitches because it is feeding from the battery, which is fully charged. Just gauges and engine ignition are effected with each bump in the ride.

Need Help if you guys have an opinion. Thanks a lot.
